My understand/take on those questions, at least. The implication being that Shodan installed all sorts of nanites & cyber-bits into her via a hacked auto-doc, subtly controlling her until her ace in the hole was outside danger and only then fully taking over the poor woman. * There's a series of audio-logs where the girl fights really poorly, is hurt, crawls into an auto-doc, and is (with hindsight) suspiciously competent in surviving after that. 70-ish years I think it was, to reach Earth? A ludicrously long time, at any rate, compared with turning around and being back in a few weeks. If they'd stayed on it, it would have taken. That, or as previously said, survivors the player don't get to see starting to organize and clean-up. * It's implied that killing Shodan in her virtual reality reset everything to before she tried overwriting reality, restoring the (non-AI) automated systems. There's no other confirmed survivors, but at least a few managing to hold out hiding in some cupboard somewhere isn't entirely implausible. * It's a big ship, with a ton of supplies & guns laying around. Individual cells, like the worms, might live on for quite some while, but the bigger organism is dead. driving a spike into somebody's heart/head.
